How to examine the similarity between two genomic sequences? In this lecture, we discuss three popular distances: Hamming Distance, Edit Distance, and Sequence Alignment. We list the advantages and disadvantages of each distance metric and when to use each. We also provide examples of how to apply each of their algorithms and list the research papers that introduce these concepts. At the end, we discuss two important optimization techniques that aim to reduce the number of calculated cells in the dynamic programming table to make these algorithms faster and with less storage footprint.
