The Vomeronasal Oragan is an accessory olfactory organ and its purpose is to bring the scent directly into the most primitive/primal areas of the horse's brain, the amygdala and the hypothalamus. This initiates an immediate response, similar to a reflex, hence the function of the The Flehmen Response lies in survival, i.e. mainly reproduction and possibly fear.
